Probably you must change in cocoon/WEB-INF/cocoon.xconf

This section may cause the problem ...

<hsqldb-server class="org.apache.cocoon.components.hsqldb.ServerImpl"
    logger="core.hsqldb-server" pool-max="1" pool-min="1">
      <parameter name="port" value="9002"/>
      <parameter name="silent" value="true"/>
      <parameter name="trace" value="false"/>
</hsqldb-server>

then i think you must look again into tomcat/conf/server.xml
look for this snippet:

     <!-- Define a Coyote/JK2 AJP 1.3 Connector on port 8009 -->
     <Connector className="org.apache.coyote.tomcat4.CoyoteConnector"
                port="8009" minProcessors="5" maxProcessors="75"
                enableLookups="true" redirectPort="8443"
                acceptCount="10" debug="0" connectionTimeout="0"
                useURIValidationHack="false"
                protocolHandlerClassName=
                "org.apache.jk.server.JkCoyoteHandler"/>

and change 8009 to something else or comment out the Coyote connector,
if you dont use a webserver ..
