Do you have:

<xslt-processor
class="org.apache.cocoon.components.xslt.XSLTProcessorImpl"
  logger="root.xslt">
  <parameter name="use-store" value="true"/>
  <parameter name="transformer-factory"
    value="org.apache.xalan.processor.TransformerFactoryImpl"/>
</xslt-processor>

in cocoon.xconf?
