mkdir temporarydirectory
cd temporarydirectory
jar xvf $PATH_TO/cocoon.war
rm WEB-INF/lib/xalan-XXX.jar etc.
jar cvf cocoon.war *

No explanation is supplied as to how it is possible to remove anything from inside it. Or
