Did you try to have to separate webapps 

	$TOMCAT_HOME/webapps/Cocoon1/
	$TOMCAT_HOME/webapps/Cocoon2/

each with its on lib directory

	$TOMCAT_HOME/webapps/Cocoon1/lib/
	$TOMCAT_HOME/webapps/Cocoon2/lib/
?
Just an idea.

Maybe you can find out more about this in the Java Servlet Spec 2.2,
Chapter 9 "Web Applications".
