The most obvious cause I can think of is that your logicsheet is not copying 
across the PIs. You need something like

  <xsl:template match="@*|*|text()|processing-instruction()">
    <xsl:copy>
      <xsl:apply-templates select="@*|*|text()|processing-instruction()"/>
    </xsl:copy>
  </xsl:template>
