1) Makes sense. I've made the CLI now look into WEB-INF for the cocoon.xconf 
file.

2) No longer relevant as the command line handling now uses the commons CLI jar.

3) Because, if you are following links, you do not want to follow a link twice. 
However, if you are not following links, there might be situations in which you 
want a page to be generated multiple times. See new code in HEAD which allows 
you to specify a URI 'target', in which you specify not just the source URI, 
but also what should happen to the page once generated. If the same page goes 
to the same destination, it is not scanned twice. If it goes somewhere else, it 
will be generated again. Does this resolve your issue? Is the issue still 
current?

These changes only apply to the 2.1 HEAD.
