I tested this case, couldn't reproduce this bug. I used following sitemap:

<?xml version="1.0" encoding="UTF-8"?>
<map:sitemap xmlns:map="http://apache.org/cocoon/sitemap/1.0">
 <map:pipelines>

  <map:pipeline internal-only="true">
   <map:match pattern="a/*">
     <map:generate src="{1}"/>
     <map:serialize/>
   </map:match>
  </map:pipeline>
  
  <map:pipeline>
   <map:match pattern="b/*">
     <map:generate src="cocoon:/a/{1}"/>
     <map:serialize/>
   </map:match>
  
   <map:match pattern="c/*">
     <map:generate src="cocoon:/e/{1}"/>
     <map:serialize/>
   </map:match>
  </map:pipeline>

 </map:pipelines>

</map:sitemap>

c/sitemap.xmap produce 'No pipeline matched request...'
and
b/sitemap.xma produce 'Resource not found.'

So all works for me.
