Could you try then if it works outside eclipse? Just execute the following
command in an empty directory:
cvs -d :pserver:anoncvs@cvs.apache.org:/home/cvspublic co cocoon-2.1/build.sh

and check the execute-flags of the build.sh

The reason this bug was marked as fixed is because we don't have to do anything
 for this to be fixed. The M1 release was by accident created on a Windows
system, that's all. But I don't mind leaving it open until the M2 release...
