Please try this sequence.

cd $TARDIS/Checkouts/xml-cocoon2
./build.sh clean
./build.sh -Dinclude.webapp.libs=yes -Dinstall.war=$TOMCAT_HOME/webapps install
cd $TOMCAT_HOME/bin
./startup.sh
