In our company we've moved to the standard HTML5 doctype:

  <!DOCTYPE html>

This is supported by all modern browsers (even IE6) and switches the browser into standards
mode.

I've found transitional quite problematic with IE and various JavaScript libraries, mostly
with how CSS is interpreted.
