Perhaps this is a difference between git and svn in Jenkins. I am certain that Jenkins did
a "svn revert" and other things to discard all files not in svn (including the target folders).

But the Jenkins git plugin has slightly different behaviour and I just now enabled the option
to "clean the workspace after checkout". That goes one step further than just 'mvn clean'
to ensure the repo is completely the same as a fresh checkout. Hopefully that helps.
