[BEAM-115] Add control of PipelineVisitor recursion into composite transforms

     - [x] Make sure tests pass via `mvn clean verify`. (Even better, enable
Travis-CI on your fork and ensure the whole test matrix passes).
     - [x] Replace `<Jira issue #>` in the title with the actual Jira issue
           number, if there is one.
     - [x] If this contribution is large, please file an Apache
           [Individual Contributor License Agreement](
This is to easily support wholesale replacement of composite transforms. The Flink and
Spark runner already achieve this by tracking whether they are in a region of the Pipeline
that should be ignored. I ported over the Spark runner to simplify it, but not the Flink runner,
to get this PR out for feedback.
