Actually it seems to honor the -S only for the WSDL binding classes (Skeleton, Interface,
etc)  It only places the databinders into src, hence why this is an issue particularly with
jaxbri binding.  

I agree with Jan's suggested fix.  I always specify a separate directory for generated code
("gen") so that I regenerate code every build cycle.
