Yeah dims, wsdl2java is working fine. I deployed same service
simultanewously at /protected/ and also at /services/ locations. The
noticeable differences are only in namespace declarations.

In the wsdl for the service deployed at .../protected/... endpointURL
is being used as target namespace and as implementation namespace
(impl)
Whereas for the other service deployed without any <endpoiintURL> tag
the complete service location url is being used as namespace.

Both wsdls are successfully generating java source code (functionally
identical) upon running WSDL2Java.

Locations within wsdl are also confronting with their deployment location
