I had a similar scenario, but I had to remove backslash + CRLF spaces. You
can see the solution at

However, a solution would be:

<project name="GTSim2 - Web" default="replace" basedir=".">
    <target name="replace">
	<replaceregexp flags="g" file="./Test.java">
	  <regexp pattern="System.out"/>
	  <substitution expression="// System.out"/>
	</replaceregexp>
    </target>
</project>
**************************************

I am pretty sure there are several other ways (more elegant or generic), but
I used this and it worked fine for me.
