When you define dir, then define dir not fileset.

What I mean is:
<property name="root.dir" location="/appl/cvs/builddir/" />
<!-- <property name="root.dir" location="/appl/cvs/builddir/*.java" /> -->

I think what you want is:
      <target name="compile" depends="init"  
            description="Compiles the programs">
            <javac srcdir="${root.dir}" destdir="build/classes">
            <classpath refid="jar.files" />
</javac>
      </target>

The way your build file is right now, your <classpath refid="jar.files" />
element is not a "child" of <javac> - get rid of the / at the end of your
javac & I think it should work...
