Are you actually compiling? Your example looks like a copy. Could you
show us your build target?

If you are compiling, does each of your source files have a package
statement?

I've in each source dir a file that contains a list of files in that
dir. When 
i run my compile target all classes come in one dir. But i want them in
the 
same dir structure as before. Therefore i want to use the filelist in
each 
original dir to copy the compiled files to the right dir.

When i have compiled i've something like this:
- src
   |_ gui
   |	|_ gui1.java
   |	|_ fgui2.java
   |	|_ filelist.txt
   |
   |_base
   |	|_base1.java
   |	|_base2.java
   |	|_ filelist.txt
- build
   |_gui
   |_base
   |_tmp
   |	|_ gui1.java
   |	|_ fgui2.java
   |	|_base1.java
   |	|_base2.java

All files come in the tmp dir. But the question is thus how to get them
in the 
right dir.
