try adding fork="true" in your <junit> task.
This can clear up a whole load of issues.

I'm using JUnit 3.8.1 which already contains entries in the
excluded.properties file for org.w3c.dom.* and org.xml.sax.*. So unless I'm
somehow picking up an older version, this doesn't seem like the solution.
Obviously I'm new to Ant, so I'm not sure how to determine the full
classpath that's actually in use. Any sggestions?

This is almost certainly an XML parser conflict.
Check your classpath settings, and the JUnit FAQ page.
