I change this to an improvement, and change the title to reflect that it should only be an
option. I also think that it shouldn't be the default. In many cases retrieve is used in a
single project, where splitting organizations in nested directories has not the same effect
as is in a repository, where scalability can be an issue. So I personnally prefer to keep
flat directories during retrieve. Another argument is that it would break backward compatibility,
which we try to avoid most of the time.
