What do you get when running ant -verbose on 

<exec executable="Test.exe">
  <arg value='hello=&quot;foo&quot;'/>
</exec>

on Linux I get:

     [exec] Current OS is Linux
     [exec] Executing 'Test.exe' with arguments:
     [exec] 'hello="foo"'
     [exec] 
     [exec] The ' characters around the executable and arguments are
     [exec] not part of the command.

so the quotes do not get stripped.
