FullAnalyzer misses some dependencies

Sorry for the delay in testing

Whats the reason for this code? (line 128 of DependencyVisitor.java)

int index = classname.lastIndexOf(".");
if (index != -1) {
    classname = classname.substring(0, index) + "$" + 
                     classname.substring(index + 1);
    addClass(classname);
}

It causes the dependency list to have 2 entries for each class.
package1.Class1  <-- correct
package1$Class1  <-- incorrect

After removing the above code, only the correct entries are added to the
dependency list.
