"Note that file permissions will not be stored in the resulting zipfile."

Java does not provide an API to determine the platform specific file-
permissions.

The Copy task has no way of knowing if the original file was executable, and 
thus no way to preserve the execute bits.

Note that in 1.4 Zip does (IIRC) keep execute permissions on directories.
